摘要
【目的】揭示大叶胡枝子(Lespedeza davidii)叶绿体基因组的结构特点和密码子使用情况。【方法】基于高通量测序数据对大叶胡枝子的叶绿体基因组进行测序、组装。并与已有的8个胡枝子属近缘物种[多花胡枝子(L.floribunda)、兴安胡枝子(L.davurica)、胡枝子(L.bicolor)、截叶铁扫帚(L.cuneata)、绿叶胡枝子(L.buergeri)、L.maritima、L.tricolor和L.virginica]的叶绿体基因组序列进行比较,分析大叶胡枝子的叶绿体基因组特征。【结果】大叶胡枝子叶绿体基因组总长度为149040 bp,GC含量35.0%,含128个编码基因,其中有83个蛋白编码基因、8个rRNA和37个tRNA基因;筛选出11条串联重复序列、49条散在重复序列和62个简单重复序列位点。多花胡枝子和兴安胡枝子中串联重复序列数量比其余物种多,且这两个物种中散在序列类型的分布与其余物种差异较大。mVISTA分析和滑动窗口分析表明该属大部分突变在非编码区产生;边界分析表明该属的多花胡枝子和兴安胡枝子与其他物种差异较大;共线性分析表明多花胡枝子和兴安胡枝子出现倒位重排;密码子偏性分析表明大叶胡枝子叶绿体基因组的密码子选择过程中主要受突变和选择的影响,并筛选出的18个均以A/U结尾的最优密码子。系统发育分析表明,大叶胡枝子与L.maritima亲缘关系最近。【结论】本研究获得大叶胡枝子的叶绿体基因组基本信息,为胡枝子属系统发育、分子鉴定标记开发及育种工作提供了参考。
[Objective]The paper aimed to elucidate the structural characteristics of the chloroplast genome and codon usage patterns in Lespedeza davidi.[Method]The chloroplast genome of L.davidi was sequenced,assembled and analyzed based on high-throughput sequencing data.Additionally,the chloroplast genome sequence of L.davidi was compared with those of eight closely related species(L.floribunda,L.davurica,L.bicolor,L.cuneata,L.buergeri,L.maritima,L.tricolor and L.virginica)in the genus Lespedeza to analyze the characteristics of the chloroplast genome of L.davidi.[Result]The total length of the chloroplast genome of L:davidi was 149040 bp with a GC content of 35.0%,The genome contained contained 128 coding genes,including 83 protein-coding genes,8 rRNA genes and 37 tRNA genes.Additionally,11 tandem repeat sequences,49 dispersed repeat sequences and 62 simple sequence repeat(SSR)loci were identified in this genome.Among the nine species of the genus,L.floribunda and L.dauurica had more tandem repeat sequences than the other species,and the distribution of dispersed sequence types in these two species was significantly different from that in the rest of the species.The mVISTA analysis and sliding window analysis indicated that the majority of mutations occured in non-coding regions.Boundary analysis revealed that L.floribunda and L.daurica within the genus showed significant diferences compared to other species.The collinearity analysis suggested that L.floribunda and L.davurica had inversion rearrangements.The analysis of codon usage bias indicated that the codon selection in the chloroplast genome of L.davidi was primarily influenced by mutation and selection,18 optimal codons that all end with A/U had been screened out.Phylogenetic analysis showed that L.davidi was most closely related to L.maritima.[Conclusion]The study obtains the basic information of the chloroplast genome of L davidi and provides a reference for the phylogeny,development of molecular identification markers and breeding in the genus Lespedeza.
