[Objective]Accurate prediction of tomato growth height is crucial for optimizing production environments in smart farming.However,current prediction methods predominantly rely on empirical,mechanistic,or learning-base...[Objective]Accurate prediction of tomato growth height is crucial for optimizing production environments in smart farming.However,current prediction methods predominantly rely on empirical,mechanistic,or learning-based models that utilize either images data or environmental data.These methods fail to fully leverage multi-modal data to capture the diverse aspects of plant growth comprehensively.[Methods]To address this limitation,a two-stage phenotypic feature extraction(PFE)model based on deep learning algorithm of recurrent neural network(RNN)and long short-term memory(LSTM)was developed.The model integrated environment and plant information to provide a holistic understanding of the growth process,emploied phenotypic and temporal feature extractors to comprehensively capture both types of features,enabled a deeper understanding of the interaction between tomato plants and their environment,ultimately leading to highly accurate predictions of growth height.[Results and Discussions]The experimental results showed the model's ef‐fectiveness:When predicting the next two days based on the past five days,the PFE-based RNN and LSTM models achieved mean absolute percentage error(MAPE)of 0.81%and 0.40%,respectively,which were significantly lower than the 8.00%MAPE of the large language model(LLM)and 6.72%MAPE of the Transformer-based model.In longer-term predictions,the 10-day prediction for 4 days ahead and the 30-day prediction for 12 days ahead,the PFE-RNN model continued to outperform the other two baseline models,with MAPE of 2.66%and 14.05%,respectively.[Conclusions]The proposed method,which leverages phenotypic-temporal collaboration,shows great potential for intelligent,data-driven management of tomato cultivation,making it a promising approach for enhancing the efficiency and precision of smart tomato planting management.展开更多

AF2 can use ferrous ion (Fe^2+) or elemental sulfur (S^0) as sole energy source, but oxidizes So more effectively than Fe^2+, which is different from ATCC23270 and AF3. The G+C content of AF2 is 51.8% (molar fraction), however, ATCC23270 and AF3 strains have G+C content of 63.7% and 64.8% (molar fraction), respectively. The DNA-DNA hybridization results show that AF2 has 41.53% and 52.38% genome similarity to ATCC 23270 and AF3, respectively, but AF3 has a high genome similarity of 89.86% to ATCC 23270 strain. Rusticyanin (rus) and subunit III of aa3-type cytochrome oxidase (coxC) genes are not detected in AF2, but Fe^2+ oxidase (iro) gene can be detected. To understand the genomic organization of iro gene, a cosmid library of AF2 genome was constructed and iro gene-containing clone was screened. The sequencing result shows that although the nucleotide sequence of iro gene in AF2 is completely identical to that of ATCC 23270 strain, its genomic organization is different from that of ATCC 23270. In AF2, iro is located at downstream ofpurA gene, while it is located at downstream ofpetC-2 gene in ATCC 23270 strain. The clovers that comprise Trifolium genus are naturalized in the subtropical and tropical zones in China. They are valuable bioresources as important green manures and pasture grass, which contribute biologically fixe...The clovers that comprise Trifolium genus are naturalized in the subtropical and tropical zones in China. They are valuable bioresources as important green manures and pasture grass, which contribute biologically fixed dinitrogen (N2) and provide nutrition to farming systems. However, there are very few effective strains available for inoculant production and there is little information available about symbiotic rhizobia in Chinese legume clover root nodules. In this study, 139 root nodule bacteria were isolated from two clover species (Trifolium repens and Trifolium pretense) growing in the subtropical and temperate regions of China, 16S rRNA gene sequence analysis, BOX-PCR, whole cell protein SDS-PAGE, and nodulation tests were performed to characterize these strains. The results showed that phenotypic and genetic diversities among 139 isolates were large, with 83 protein patterns and 66 BOX- AIR profiles, respectively. The rhizobial strains were first divided into two large phenotypic protein groups. The sequencing strains representing the two groups were related to Rhizobium leguminosarum USDA2370T and R. sophorae CCBAU03386T and had 99.6%-100% similarities. The phylogeny specificity of the rhizobia from clover was elucidated, while showed a large variation in the fingerprints of the phenotypes and genotypes and genetic diversity was high (revealed by Shannon diversity index, H'). The rhizobial isolates from subtropical regions, such as Anhui Province, Yunnan Province and Hubei Province, had higher diversities than those from temperate areas, such as Hebei Province and Shanxi Province, which could be used to identify rhizobial strains from clover and screen efficient inoculum strains. A number of diverse rhizobial strains had been identified and a pool of currently available clover rhizobial strains were increased. This would ultimately increase the likelihood of identifying more efficient strains suited for developing a successful inoculation strategy for the production of white clover.展开更多
In addition to the negative consequences of climate change,sucking pest complexes severely limited cotton yields in the recent past.Although the damage caused by bollworms was much reduced by utilizing Bt cotton,the e...In addition to the negative consequences of climate change,sucking pest complexes severely limited cotton yields in the recent past.Although the damage caused by bollworms was much reduced by utilizing Bt cotton,the emergence of sucking pests(such as aphids,thrips,and whiteflies)poses a serious threat to cotton production,as they reduce lint yield by 40%–60%finally.Additionally,these pests also caused yield losses by spreading viral diseases.Promoting innovative and thorough control methods is necessary to counter the threat posed by these sucking pests.Such initiatives necessitate a multifaceted strategy that combines next-generation breeding technology and pest management techniques to produce novel cotton cultivars that are resistant to sucking pests.The discovery of novel genes and regulatory factors linked to cotton’s resistance to sucking pests will be possible by the combination of next-generation breeding technologies and omics approaches and employing those tools on special resistant donors.Continuous research aimed at understanding the genetic basis of insect resistance and improving integrated pest management(IPM)techniques is crucial to the sustainability and resilience of cotton cropping systems.To this end,a sustainable and viable strategy to protect cotton fields from sucking pests is outlined.展开更多

Leaf width of exotic plants was significan...This study aims to determine the differences in leaf functional traits and phenotypic plasticity of leaf functional traits between exotic and native Compositae plant species. Leaf width of exotic plants was significantly lower than that of native species. Leaf length, specific leaf area(SLA), single-leaf wet and dry weights, leaf moisture, and leaf thickness of exotic plants were also lower than those of native species but not significantly. The leaf shape index of exotic plants was higher than that of native species but not significantly. This implies that the relatively low leaf construction cost for exotic plants may play an important role in the success of their invasions. The higher leaf shape index and lower leaf width of exotic plants can enhance the efficiency of resource capture(especially sunlight capture) via adjustments to leaf shape and size, thereby increasing the survival of exotic plants. The plasticity indices of single-leaf wet weight and leaf thickness of exotic plants were significantly lower than those of native species. The lower phenotypic plasticity of single-leaf wet weight and leaf thickness of exotic plants may be the result of a cost to plasticity. That is, if the plasticity is too high, the fitness of plant species might be reduced sharply under unfavorable environments. Thus, lower plasticity of leaf functional traits may compensate for the negative impact of adverse environments and stabilize leaf construction costs for exotic plants. Moreover, reduced phenotypic plasticity might be one of the key competitive strategies by which exotic plants successfully invade new habitats. Overall, exotic plants did not always exhibit higher values of leaf functional traits or increased phenotypic plasticity of leaf functional traits compared with native species.展开更多

Background:Aphis gossypii is a worldwide sap-sucking pest with a variety of hosts and a vector of more than 50 plant viruses.The strategy of wing polyphenism,mostly resulting from population density increasing,contrib...Background:Aphis gossypii is a worldwide sap-sucking pest with a variety of hosts and a vector of more than 50 plant viruses.The strategy of wing polyphenism,mostly resulting from population density increasing,contributes to the evolutionary success of this pest.However,the related molecular basis remains unclear.Here,we identified the effects of postnatal crowding on wing morph determination in cotton aphid,and examined the transcriptomic differences between wingless and wing morphs.Results:Effect of postnatal crowding on wing determination in A gossypii was evaluated firstly.Under the density of 5 nymphs·cm-2,no wing aphids appeared.Proportion of wing morphs rised with the increase of density in a certain extent,and peaked to 56.1% at the density of 20 nymphs·cm-2,and reduced afterwards.Then,transcriptomes of wingless and wing morphs were assembled and annotated separately to identify potentially exclusively or differentially expressed transcripts between these two morphs,in which 3 126 and 3 392 unigenes annotated in Nr(Non-redundant protein sequence) database were found in wingless or wing morphs exclusively.Moreover,3 187 up-and 1 880 down-regulated genes were identified in wing versus wingless aphid.Pathways analysis suggested the involvement of differentially expressed genes in multiple cellular signaling pathways involved in wing morphs determination,including lipid catabolic and metabolism,insulin,ecdysone and juvenile hormone biosynthesis.The expression levels of related genes were validated by the reverse transcription quantitative real time polymerase chain reaction(RT-qPCR) soon afterwards.Conclusions:The present study identified the effects of postnatal crowding on wing morphs induction and demonstrated that the critical population density for wing morphs formation in A gossypii was 20 nymphs·cm-2.Comparative transcriptome analysis provides transcripts potentially expressed exclusively in wingless or wing morph,respectively.Differentially expressed genes between wingless and wing morphs were identified and several signaling pathways potentially involved in cotton aphid wing differentiation were obtained.展开更多
Complex traits are multifactorial traits controlled by polygenic host factors.These trait-related phenotypic characteristics and performance including body weight,blood chemistry,immune cell profiles,as well host susc...Complex traits are multifactorial traits controlled by polygenic host factors.These trait-related phenotypic characteristics and performance including body weight,blood chemistry,immune cell profiles,as well host susceptibility to infectious and chronic diseases.In recent years,tremendous efforts were invested aiming to map the host genetic factors attribute to these traits and subsequently clone the gene/s underlying these loci.In parallel to human studies,a number of mouse models and approaches were developed aimed to enhance the mapping process and the gene cloning.These include of using resources such as F2,backcross,advanced intercross lines,outbred populations,consomic,congenic and recombinant inbred lines(RIL).The constraints of these approaches were the limited resolution mapping of genomic regions of the quantitative trait loci(QTL)associated with the trait of interests,and the limited genetic diversity observed in the parental founders.To overcome these limitations,a new genetically highly diverse recombinant inbred lines of mouse population was established,namely the Collaborative Cross(CC),created from full reciprocal mating of 8 divergent strains of mice:A/J,C57BL/6J,129S1/SvI mJ,NOD/LtJ,NZO/HiL tJ,CAST/Ei,PWK/PhJ,and WSB/EiJ.By intercrossing these eight founders to generate the different CC lines,the genetic makeup of the newly developed resource is completely different from the eight parental lines,and will show heterosis,which subsequently will response differently comparing with their original founders.Finally,our results suggest that it is not essential to defining the phenotypic response of the eight parental lines,prior of assessing the CC lines,because it is believed that genetic interaction of the new genetic makeup of the new lines will reveal new phenotypic response,which completely different from the parental lines.In this report,we present to the community the power of the CC for dissecting variety of complex traits including host susceptibility to infectious and chronic diseases as well body performance traits.Based on our results from a variety of studies,we recommend to the community,that the best strategy of using this population is to aim of phenotyping about 50 and more of CC lines,with limited number of biological replicates(3-4 mice per line),and subsequently using the publicly available high dense genotype information of the CC lines as well the sequence database of the eight founders,it will be possible performing QTL mapping to a unprecedented precision genomic regions less than 1 MB,subsequently lead to identify potential strong candidate genes.These achievements are believed cannot be obtained with any other currently available mouse resource populations.展开更多

The occurrence of sexual reproduction accelerates the population genetic variation of Phytophthora infestans and makes it more difficult to control.The systematic analysis of the differentiation of phenotype(mating ty...The occurrence of sexual reproduction accelerates the population genetic variation of Phytophthora infestans and makes it more difficult to control.The systematic analysis of the differentiation of phenotype(mating type and metalaxyl sensitivity)and genotype(mtDNA haplotype and SSR genotype)of 65 single oospore strains of P.infestans was carried out in this article.Five test strains were isolated from Heilongjiang Province and Mongolia Autonomous Region.The experiment results showed that the isolation ratio of metalaxyl resistance(MR:HR)of single oospore strains produced through the cross of medium resistance and high resistant parents was 18:13;the isolation ratio of the metalaxyl resistance(S:MR:HR)of single oospore strains produced through the cross of sensitive and high resistant parents was 4:12:7.The progenies of single oospore strains produced through self-fertility parents with medium resistance were all of the medium resistance.The mating types A1:A2 was greater than 1:1 in single oospore strains of the progenies,which did not conform to the Mendel's law of inheritance.All single oospore strains of the progenies inherited mitochondrial DNA fragments from only one parent.Sexual recombination of single oospore strains was verified by using two pairs of SSR primers(Pi4B and Pi4G).At the locus of Pi4B and Pi4G in the cross of KS-37 and KS-25,the separation frequencies of allele were 19:12 and 14:17,respectively.They produced two new genotype strains.This study could provide a basis for formulating disease control strategies.展开更多
Recent technological advances in cotton(Gossypium hirsutum L.) phenotyping have offered tools to improve the efficiency of data collection and analysis.High-throughput phenotyping(HTP) is a non-destructive and rapid a...Recent technological advances in cotton(Gossypium hirsutum L.) phenotyping have offered tools to improve the efficiency of data collection and analysis.High-throughput phenotyping(HTP) is a non-destructive and rapid approach of monitoring and measuring multiple phenotypic traits related to the growth,yield,and adaptation to biotic or abiotic stress.Researchers have conducted extensive experiments on HTP and developed techniques including spectral,fluorescence,thermal,and three-dimensional imaging to measure the morphological,physiological,and pathological resistance traits of cotton.In addition,ground-based and aerial-based platforms were also developed to aid in the implementation of these HTP systems.This review paper highlights the techniques and recent developments for HTP in cotton,reviews the potential applications according to morphological and physiological traits of cotton,and compares the advantages and limitations of these HTP systems when used in cotton cropping systems.Overall,the use of HTP has generated many opportunities to accurately and efficiently measure and analyze diverse traits of cotton.However,because of its relative novelty,HTP has some limitations that constrains the ability to take full advantage of what it can offer.These challenges need to be addressed to increase the accuracy and utility of HTP,which can be done by integrating analytical techniques for big data and continuous advances in imaging.展开更多

文摘In addition to the negative consequences of climate change,sucking pest complexes severely limited cotton yields in the recent past.Although the damage caused by bollworms was much reduced by utilizing Bt cotton,the emergence of sucking pests(such as aphids,thrips,and whiteflies)poses a serious threat to cotton production,as they reduce lint yield by 40%–60%finally.Additionally,these pests also caused yield losses by spreading viral diseases.Promoting innovative and thorough control methods is necessary to counter the threat posed by these sucking pests.Such initiatives necessitate a multifaceted strategy that combines next-generation breeding technology and pest management techniques to produce novel cotton cultivars that are resistant to sucking pests.The discovery of novel genes and regulatory factors linked to cotton’s resistance to sucking pests will be possible by the combination of next-generation breeding technologies and omics approaches and employing those tools on special resistant donors.Continuous research aimed at understanding the genetic basis of insect resistance and improving integrated pest management(IPM)techniques is crucial to the sustainability and resilience of cotton cropping systems.To this end,a sustainable and viable strategy to protect cotton fields from sucking pests is outlined.

文摘This study aims to determine the differences in leaf functional traits and phenotypic plasticity of leaf functional traits between exotic and native Compositae plant species. Leaf width of exotic plants was significantly lower than that of native species. Leaf length, specific leaf area(SLA), single-leaf wet and dry weights, leaf moisture, and leaf thickness of exotic plants were also lower than those of native species but not significantly. The leaf shape index of exotic plants was higher than that of native species but not significantly. This implies that the relatively low leaf construction cost for exotic plants may play an important role in the success of their invasions. The higher leaf shape index and lower leaf width of exotic plants can enhance the efficiency of resource capture(especially sunlight capture) via adjustments to leaf shape and size, thereby increasing the survival of exotic plants. The plasticity indices of single-leaf wet weight and leaf thickness of exotic plants were significantly lower than those of native species. The lower phenotypic plasticity of single-leaf wet weight and leaf thickness of exotic plants may be the result of a cost to plasticity. That is, if the plasticity is too high, the fitness of plant species might be reduced sharply under unfavorable environments. Thus, lower plasticity of leaf functional traits may compensate for the negative impact of adverse environments and stabilize leaf construction costs for exotic plants. Moreover, reduced phenotypic plasticity might be one of the key competitive strategies by which exotic plants successfully invade new habitats. Overall, exotic plants did not always exhibit higher values of leaf functional traits or increased phenotypic plasticity of leaf functional traits compared with native species.

文摘Because co-occurring native and invasive plants are subjected to similar environmental selection pressures,the differences in functional traits and reproductive allocation strategies between native and invasive plants may be closely related to the success of the latter.Accordingly,this study examines differences in functional traits and reproductive allocation strategies between native and invasive plants in Eastern China.Plant height,branch number,reproductive branch number,the belowground-to-aboveground biomass ratio,and the reproductive allocation coefficient of invasive plants were all notably higher than those of native species.Additionally,the specific leaf area(SLA)values of invasive plants were remarkably lower than those of native species.Plasticity indexes of SLA,maximum branch angle,and branch number of invasive plants were each notably lower than those of native species.The reproductive allocation coefficient was positively correlated with reproductive branch number and the belowground-to-aboveground biomass ratio but exhibited negative correlations with SLA and aboveground biomass.Plant height,branch number,reproductive branch number,the belowground-to-aboveground biomass ratio,and the reproductive allocation coefficient of invasive plants may strongly influence the success of their invasions.

文摘Background:Aphis gossypii is a worldwide sap-sucking pest with a variety of hosts and a vector of more than 50 plant viruses.The strategy of wing polyphenism,mostly resulting from population density increasing,contributes to the evolutionary success of this pest.However,the related molecular basis remains unclear.Here,we identified the effects of postnatal crowding on wing morph determination in cotton aphid,and examined the transcriptomic differences between wingless and wing morphs.Results:Effect of postnatal crowding on wing determination in A gossypii was evaluated firstly.Under the density of 5 nymphs·cm-2,no wing aphids appeared.Proportion of wing morphs rised with the increase of density in a certain extent,and peaked to 56.1% at the density of 20 nymphs·cm-2,and reduced afterwards.Then,transcriptomes of wingless and wing morphs were assembled and annotated separately to identify potentially exclusively or differentially expressed transcripts between these two morphs,in which 3 126 and 3 392 unigenes annotated in Nr(Non-redundant protein sequence) database were found in wingless or wing morphs exclusively.Moreover,3 187 up-and 1 880 down-regulated genes were identified in wing versus wingless aphid.Pathways analysis suggested the involvement of differentially expressed genes in multiple cellular signaling pathways involved in wing morphs determination,including lipid catabolic and metabolism,insulin,ecdysone and juvenile hormone biosynthesis.The expression levels of related genes were validated by the reverse transcription quantitative real time polymerase chain reaction(RT-qPCR) soon afterwards.Conclusions:The present study identified the effects of postnatal crowding on wing morphs induction and demonstrated that the critical population density for wing morphs formation in A gossypii was 20 nymphs·cm-2.Comparative transcriptome analysis provides transcripts potentially expressed exclusively in wingless or wing morph,respectively.Differentially expressed genes between wingless and wing morphs were identified and several signaling pathways potentially involved in cotton aphid wing differentiation were obtained.
文摘Complex traits are multifactorial traits controlled by polygenic host factors.These trait-related phenotypic characteristics and performance including body weight,blood chemistry,immune cell profiles,as well host susceptibility to infectious and chronic diseases.In recent years,tremendous efforts were invested aiming to map the host genetic factors attribute to these traits and subsequently clone the gene/s underlying these loci.In parallel to human studies,a number of mouse models and approaches were developed aimed to enhance the mapping process and the gene cloning.These include of using resources such as F2,backcross,advanced intercross lines,outbred populations,consomic,congenic and recombinant inbred lines(RIL).The constraints of these approaches were the limited resolution mapping of genomic regions of the quantitative trait loci(QTL)associated with the trait of interests,and the limited genetic diversity observed in the parental founders.To overcome these limitations,a new genetically highly diverse recombinant inbred lines of mouse population was established,namely the Collaborative Cross(CC),created from full reciprocal mating of 8 divergent strains of mice:A/J,C57BL/6J,129S1/SvI mJ,NOD/LtJ,NZO/HiL tJ,CAST/Ei,PWK/PhJ,and WSB/EiJ.By intercrossing these eight founders to generate the different CC lines,the genetic makeup of the newly developed resource is completely different from the eight parental lines,and will show heterosis,which subsequently will response differently comparing with their original founders.Finally,our results suggest that it is not essential to defining the phenotypic response of the eight parental lines,prior of assessing the CC lines,because it is believed that genetic interaction of the new genetic makeup of the new lines will reveal new phenotypic response,which completely different from the parental lines.In this report,we present to the community the power of the CC for dissecting variety of complex traits including host susceptibility to infectious and chronic diseases as well body performance traits.Based on our results from a variety of studies,we recommend to the community,that the best strategy of using this population is to aim of phenotyping about 50 and more of CC lines,with limited number of biological replicates(3-4 mice per line),and subsequently using the publicly available high dense genotype information of the CC lines as well the sequence database of the eight founders,it will be possible performing QTL mapping to a unprecedented precision genomic regions less than 1 MB,subsequently lead to identify potential strong candidate genes.These achievements are believed cannot be obtained with any other currently available mouse resource populations.

文摘The occurrence of sexual reproduction accelerates the population genetic variation of Phytophthora infestans and makes it more difficult to control.The systematic analysis of the differentiation of phenotype(mating type and metalaxyl sensitivity)and genotype(mtDNA haplotype and SSR genotype)of 65 single oospore strains of P.infestans was carried out in this article.Five test strains were isolated from Heilongjiang Province and Mongolia Autonomous Region.The experiment results showed that the isolation ratio of metalaxyl resistance(MR:HR)of single oospore strains produced through the cross of medium resistance and high resistant parents was 18:13;the isolation ratio of the metalaxyl resistance(S:MR:HR)of single oospore strains produced through the cross of sensitive and high resistant parents was 4:12:7.The progenies of single oospore strains produced through self-fertility parents with medium resistance were all of the medium resistance.The mating types A1:A2 was greater than 1:1 in single oospore strains of the progenies,which did not conform to the Mendel's law of inheritance.All single oospore strains of the progenies inherited mitochondrial DNA fragments from only one parent.Sexual recombination of single oospore strains was verified by using two pairs of SSR primers(Pi4B and Pi4G).At the locus of Pi4B and Pi4G in the cross of KS-37 and KS-25,the separation frequencies of allele were 19:12 and 14:17,respectively.They produced two new genotype strains.This study could provide a basis for formulating disease control strategies.
文摘Recent technological advances in cotton(Gossypium hirsutum L.) phenotyping have offered tools to improve the efficiency of data collection and analysis.High-throughput phenotyping(HTP) is a non-destructive and rapid approach of monitoring and measuring multiple phenotypic traits related to the growth,yield,and adaptation to biotic or abiotic stress.Researchers have conducted extensive experiments on HTP and developed techniques including spectral,fluorescence,thermal,and three-dimensional imaging to measure the morphological,physiological,and pathological resistance traits of cotton.In addition,ground-based and aerial-based platforms were also developed to aid in the implementation of these HTP systems.This review paper highlights the techniques and recent developments for HTP in cotton,reviews the potential applications according to morphological and physiological traits of cotton,and compares the advantages and limitations of these HTP systems when used in cotton cropping systems.Overall,the use of HTP has generated many opportunities to accurately and efficiently measure and analyze diverse traits of cotton.However,because of its relative novelty,HTP has some limitations that constrains the ability to take full advantage of what it can offer.These challenges need to be addressed to increase the accuracy and utility of HTP,which can be done by integrating analytical techniques for big data and continuous advances in imaging.

文摘Aim Following cerebral isehemia, microglia respond to the injury acting as the first defense of central nervous system. Activated microglia play a dual role in the ischemie injury depending on the phenotype of micro- gila, including deleterious M1 phenotype and neuroprotective M2 phenotype. However, microglia show transient M2 phenotype followed by a transition to M1 phenotype aggravating the ischemic injury. Many signal pathways par- ticipate in the modulation of microglial polarization , presenting potential therapeutic targets for selectively inducing the polarization of M2 microglia. In this review, we discuss M2 microglia phenotype mediated neuroprotective role and the signaling cascades controlling microglial phenotype after ischemic stroke.
