Creutzfeldt-Jakob disease(CJD)is a rare neurodegenerative disorder characterized by abnormalities in the prion protein(PrP),the most common form of human prion disease.Although Genome-Wide Association Studies(GWAS)hav...Creutzfeldt-Jakob disease(CJD)is a rare neurodegenerative disorder characterized by abnormalities in the prion protein(PrP),the most common form of human prion disease.Although Genome-Wide Association Studies(GWAS)have identified numerous risk genes for CJD,the mechanisms underlying these risk loci remain poorly understood.This study aims to elucidate novel genetically prioritized candidate proteins associated with CJD in the human brain through an integrative analytical pipeline.Utilizing datasets from Protein Quantitative Trait Loci(pQTL)(NpQTL1=152,NpQTL2=376),expression QTL(eQTL)(N=452),and the CJD GWAS(NCJD=4110,NControls=13569),we implemented a systematic analytical pipeline.This pipeline included Proteome-Wide Association Study(PWAS),Mendelian randomization(MR),Bayesian colocalization,and Transcriptome-Wide Association Study(TWAS)to identify novel genetically prioritized candidate proteins implicated in CJD pathogenesis within the brain.Through PWAS,we identified that the altered abundance of six brain proteins was significantly associated with CJD.Two genes,STX6 and PDIA4,were established as lead causal genes for CJD,supported by robust evidence(False Discovery Rate<0.05 in MR analysis;PP4/(PP3+PP4)≥0.75 in Bayesian colocalization).Specifically,elevated levels of STX6 and PDIA4 were associated with an increased risk of CJD.Additionally,TWAS demonstrated that STX6 and PDIA4 were associated with CJD at the transcriptional level.展开更多

The gma-MIR166 gene family consists of 21 members and their expression patterns diversify widely. It is important to analyze the evolution of gma-MIR166 gene family in order to understand the evolutionary mechanisms of miRNAs in soybean. In this study, we implemented soybean wide genome block analysis, the molecular phylogeny of gma-MIR166 and block analysis of gma-MIR166 family. The results showed that both chromosome big segmental duplications and tandem duplications were main reasons contributed to the expanding of gmaMIR166 gene family. These findings suggested that gma-MIR166 gene family might originate from one or two ancient miRNA genes. The results of research provided a support for evolutionary study of miRNAs in soybean and related species in Fabaceae.展开更多
Background:Cotton(Gossypium hirsutum) provides the largest natural fiber for the textile manufacturing industries,but its production is on the decline due to the effects of salinity.Soil salt-alkalization leads to dam...Background:Cotton(Gossypium hirsutum) provides the largest natural fiber for the textile manufacturing industries,but its production is on the decline due to the effects of salinity.Soil salt-alkalization leads to damage in cotton growth and a decrease in yields.Hyperosmolality-gated calcium-permeable channels(OSCA) have been found to be involved in the detection of extracellular changes which trigger an increase in cytosolic free calcium concentration.Hyperosmolality-induced calcium ion increases have been widely speculated to be playing a role in osmosensing in plants.However,the molecular nature of the corresponding calcium ion channels remains unclearly.In this research work,we describe the OSCA genes and their putative function in osmosensing in plants by carrying out genomewide identification,characterization and functional analysis of the significantly up-regulated OSCA gene,GhOSCA1.1 through reverse genetics.Result:A total of 35,21 and 22 OSCA genes were identified in G.hirsutum,G.arboreum,and G.raimondii genomes,respectively,and were classified into four different clades according to their gene structure and phylogenetic relationship.Gene and protein structure analysis indicated that 35 GhOSCA genes contained a conserved RSN17 TM(PF02714) domain.Moreover,the cis-regulatory element analysis indicated that the OSCA genes were involved in response to abiotic stress.Furthermore,the knockdown of one of the highly up-regulated genes,GhOSCA1.1 showed that the virus-induced gene silenced(VIGS) plants were highly sensitive to dehydration and salinity stresses compared with the none VIGS plants as evident with higher concentration levels of oxidant enzymes compared with the antioxidant enzymes on the leaves of the stressed plants.Conclusion:This study provides the first systematic analysis of the OSCA gene family and will be important for understanding the putative functions of the proteins encoded by the OSCA genes in cotton.These results provide a new insight of defense responses in general and lay the foundation for further investigation of the molecular role played by the OSCA genes,thereby providing suitable approaches to improve crop performance under salinity and drought stress conditions.展开更多

A new method is proposed to mine PF based on multi-space product data in PLM database. Product structure tree(PST) and bill of material(BOM) are used as the data source. A PF can be obtained by mining physics space, logic space and attribute space of product data. In this work, firstly, a PLM database is described, consisting of data organization form, data structure, and data characteristics. Then the PF mining method introduces the sequence alignment techniques used in bio-informatics, which mainly includes data pre-processing, regularization, mining algorithm and cluster analysis. Finally, the feasibility and effectiveness of the proposed method are verified by a case study of high and middle pressure valve, demonstrating a feasible method to obtain PF from PLM database.展开更多

Background:Cotton is the world’s largest and most important source of renewable natural fiber.BEL1-like homeodomain(BLH)genes are ubiquitous in plants and have been reported to contribute to plant development.However...Background:Cotton is the world’s largest and most important source of renewable natural fiber.BEL1-like homeodomain(BLH)genes are ubiquitous in plants and have been reported to contribute to plant development.However,there is no comprehensive characterization of this gene family in cotton.In this study,32,16,and 18 BLH genes were identified from the G.hirsutum,G.arboreum,and G.raimondii genome,respectively.In addition,we also studied the phylogenetic relationships,chromosomal location,gene structure,and gene expression patterns of the BLH genes.Results:The results indicated that these BLH proteins were divided into seven distinct groups by phylogenetic analysis.Among them,25 members were assigned to 15 chromosomes.Furthermore,gene structure,chromosomal location,conserved motifs,and expression level of BLH genes were investigated in G.hirsutum.Expression profiles analysis showed that four genes(GhBLH1_3,GhBLH1_4,GhBLH1_5,and GhBLH1_6)from BLH1 subfamily were highly expressed during the fiber cell elongation period.The expression levels of these genes were significantly induced by gibberellic acid and brassinosteroid,but not auxin.Exogenous application of gibberellic acid significantly enhanced GhBLH1_3,GhBLH1_4,and GhBLH1_5 transcripts.Expression levels of GhBLH1_3 and GhBLH1_4 genes were significantly increased under brassinosteroid treatment.Conclusions:The BLH gene family plays a very important role in many biological processes during plant growth and development.This study deepens our understanding of the role of the GhBLH1 gene involved in fiber development and will help us in breeding better cotton varieties in the future.展开更多

Previou...Background: Nucleobase-ascorbate transporters(NAT), synonymously called nucleobase-cation symporter 2(NCS2) proteins, were earlier reported to be involved in plant growth, development and resistance to stress. Previous studies concluded that s a polymorphic SNP associated with NAT12 was significant di erent between salt-tolerant and salt-sensitive materials of upland cotton. In current study, a comprehensive analysis of NAT family genes was conducted for the first time in cotton.Results: In this study, we discovered 32, 32, 18, and 16 NAT genes in Gossypium hirsutum, G. barbadense, G. raimondii and G. arboreum, respectively, which were classified into four groups(groups I–IV) based on the multiple sequence analysis. These GhNAT genes were unevenly distributed on At and Dt sub-genome in G. hirsutum. Most GhNAT members in the same group had similar gene structure characteristics and motif composition. The collinearity analysis revealed segmental duplication as well as tandem duplication contributing to the expansion of the GhNATs. The analysis of cis-acting regulatory elements of GhNATs showed that the function of GhNAT genes in cotton might be related to plant hormone and stress response. Under di erent conditions, the expression levels further suggested the GhNAT family genes were associated with plant response to various abiotic stresses. GhNAT12 was detected in the plasma membrane. And it was validated that the GhNAT12 gene played an important role in regulating cotton resistance to salt and drought stress through the virus-induced gene silencing(VIGS) analysis.Conclusions: A comprehensive analysis of NAT gene family was performed in cotton, including phylogenetic analysis, chromosomal location, collinearity analysis, motifs, gene structure and so on. Our results will further broaden the insight into the evolution and potential functions of NAT genes in cotton. Current findings could make significant contribution towards screening more candidate genes related to biotic and abiotic resistance for the improvement in cotton.展开更多

To describe the dynamic influence of environment factors on their reliability, a method of reliability sensitivity analysis is proposed. In this method, the location parameter is assumed as a function of relevant environment variables while the scale parameter is assumed as an unknown positive constant. Then, the location parameter function is constructed by using the method of radial basis function. Using the varied environment test data, the log-likelihood function is transformed to a generalized linear expression by describing the indicator as Poisson variable. With the generalized linear model, the maximum likelihood estimations of the model coefficients are obtained. With the reliability model, the reliability sensitivity is obtained. An instance analysis shows that the method is feasible to analyze the dynamic variety characters of reliability along with environment factors and is straightforward for engineering application.展开更多

文摘Background:Cotton is the world’s largest and most important source of renewable natural fiber.BEL1-like homeodomain(BLH)genes are ubiquitous in plants and have been reported to contribute to plant development.However,there is no comprehensive characterization of this gene family in cotton.In this study,32,16,and 18 BLH genes were identified from the G.hirsutum,G.arboreum,and G.raimondii genome,respectively.In addition,we also studied the phylogenetic relationships,chromosomal location,gene structure,and gene expression patterns of the BLH genes.Results:The results indicated that these BLH proteins were divided into seven distinct groups by phylogenetic analysis.Among them,25 members were assigned to 15 chromosomes.Furthermore,gene structure,chromosomal location,conserved motifs,and expression level of BLH genes were investigated in G.hirsutum.Expression profiles analysis showed that four genes(GhBLH1_3,GhBLH1_4,GhBLH1_5,and GhBLH1_6)from BLH1 subfamily were highly expressed during the fiber cell elongation period.The expression levels of these genes were significantly induced by gibberellic acid and brassinosteroid,but not auxin.Exogenous application of gibberellic acid significantly enhanced GhBLH1_3,GhBLH1_4,and GhBLH1_5 transcripts.Expression levels of GhBLH1_3 and GhBLH1_4 genes were significantly increased under brassinosteroid treatment.Conclusions:The BLH gene family plays a very important role in many biological processes during plant growth and development.This study deepens our understanding of the role of the GhBLH1 gene involved in fiber development and will help us in breeding better cotton varieties in the future.

文摘Background: Nucleobase-ascorbate transporters(NAT), synonymously called nucleobase-cation symporter 2(NCS2) proteins, were earlier reported to be involved in plant growth, development and resistance to stress. Previous studies concluded that s a polymorphic SNP associated with NAT12 was significant di erent between salt-tolerant and salt-sensitive materials of upland cotton. In current study, a comprehensive analysis of NAT family genes was conducted for the first time in cotton.Results: In this study, we discovered 32, 32, 18, and 16 NAT genes in Gossypium hirsutum, G. barbadense, G. raimondii and G. arboreum, respectively, which were classified into four groups(groups I–IV) based on the multiple sequence analysis. These GhNAT genes were unevenly distributed on At and Dt sub-genome in G. hirsutum. Most GhNAT members in the same group had similar gene structure characteristics and motif composition. The collinearity analysis revealed segmental duplication as well as tandem duplication contributing to the expansion of the GhNATs. The analysis of cis-acting regulatory elements of GhNATs showed that the function of GhNAT genes in cotton might be related to plant hormone and stress response. Under di erent conditions, the expression levels further suggested the GhNAT family genes were associated with plant response to various abiotic stresses. GhNAT12 was detected in the plasma membrane. And it was validated that the GhNAT12 gene played an important role in regulating cotton resistance to salt and drought stress through the virus-induced gene silencing(VIGS) analysis.Conclusions: A comprehensive analysis of NAT gene family was performed in cotton, including phylogenetic analysis, chromosomal location, collinearity analysis, motifs, gene structure and so on. Our results will further broaden the insight into the evolution and potential functions of NAT genes in cotton. Current findings could make significant contribution towards screening more candidate genes related to biotic and abiotic resistance for the improvement in cotton.

文摘Background and Objective Desminopathy is a largely heterogeneous group of conditions involving inherited or sporadic myofibrillar myopathy.In terms of its mode of inheritance,the autosomal dominant form is predominant.Desmin gene(DES)mutations play a critical role among the pathogenic inherited factors associated with desminopathy.Desminopathy involves various phenotypes,mainly including different cardiomyopathies,skeletal myopathy and arrhythmia.The purposes of this study are characterization of a novel phenotype and identification of a DES splicing mutation in a Chinese family with desminnopathy.

文摘Many products always operate under various complex environment conditions. To describe the dynamic influence of environment factors on their reliability, a method of reliability sensitivity analysis is proposed. In this method, the location parameter is assumed as a function of relevant environment variables while the scale parameter is assumed as an unknown positive constant. Then, the location parameter function is constructed by using the method of radial basis function. Using the varied environment test data, the log-likelihood function is transformed to a generalized linear expression by describing the indicator as Poisson variable. With the generalized linear model, the maximum likelihood estimations of the model coefficients are obtained. With the reliability model, the reliability sensitivity is obtained. An instance analysis shows that the method is feasible to analyze the dynamic variety characters of reliability along with environment factors and is straightforward for engineering application.
